The legendary team of icculus.org have released Linux dedicated server binaries for Prey.
Fortunately the Linux version isn't crippled with the same problem that the Windows version is - namely, that you need the CDROM in the drive if you want to run a dedicated server. The official site says a Windows version is still in the works.
